    I have found from experience that very substantial amount of bacteria actually live on substrate. Whenever I vacuum more than 20% of gravel and disturb the bacteria colony, ammonia and nitrite shows up on test. Ammonia and Nitrite disappear after couple of days as the bacteria colony...

Nitrifying bacterias starved to death since you took the fish out 3 weeks back .... They processed all NH3 to NO2 and then died because there was no continuous source of NH3...

    10ppm nitrate (NO3) is fine (probably your tap water has it) ... above 40 ppm might cause problems ... If you want to avoid Nitrates completely, do a 60-70% water change and use distilled water ...
