Ok... There is one thing I'm confused with... They say every 3 days test... Does this mean the day after tomorrow I test or does that mean the day after the day after tomorrow?
So for Stage 1 Lets say you do your first dose of ammonia on Monday (day 1).
Tuesday (day 2) and Wednesday (day 3) do nothing.
Thursday (day 4) test Ammonia and Nitrite.

Assuming your ammonia and Nitrite are not where you need them yet wait 3 more days.

So, Friday and Saturday do nothing. Sunday, test again.
Monday and Tuesday do nothing.
Wednesday test.
Thursday and Friday do nothing.
Saturday test.

Just continue that until your ammonia is under 0.75ppm and Nitrite is over 2ppm. Then its on to stage 2 and you remove a "skip day". So test, skip, test, skip.

Last stage you just test everyday.

What if I have literally 0ppm nitrites but under 0.75 amm

You just wait for the Nitrite to show up. If your ammonia has dropped that much then Nitrite should be showing up as the ammonia has been turned into Nitrite.

Regarding your test readings. Looks like they are still pretty much the same which is to be expected at this stage. It takes awhile for the ammonia eating bacteria to really get to a point were they are making a dent on the ammonia and you see nitrite showing up.

Edit: Brown muck, yeah looks fine. All the filter material will get a bit of a biofilm and brownness over it. Nothing to worry about.

Eventually once the tank is properly running you will want to take out some of the tank water during a water change and use it to "clean" your filter media. Basically just give it a good shake around under the tank water to remove debris.

You never want you filter media to be actually clean. You want the biofilm and other bits growing on it. You just want to remove the bigger bits of crud to stop the flow being reduced.

Also I have a teensy bit of water coming OUT of the intake... Is that ok? Heres a pic...
