Or maybe my design just doesn't work...there's always that possibility.
I don't totally follow what you are trying to do but I do know a little about hydraulics. If I understand correctly your manifold boils down to a hydraulic system. Have you totally primed the manifold to totally remove any possible air pockets? A hydraulic system and air pockets just do not mix as the air pockets will compress and actually form a blockage. It is like a car with hydraulic brakes. If there is any air in the brake lines they will not properly work.

And, of course, you need to seal the leaks.
 
OK, short answers: No, there shouldn't be any air pockets, as the manifold fills up with water along with the tank, and there is ample space for air to escape through the intakes and powerhead. The powerhead is fully under water.

The manifold intakes are in the main part of the tank. The powerhead is in a separate chamber, partitioned off with foam board which rises to within 1" of the top of the tank. The water in the main tank is filled to within about six inches of the top. I had hoped that the powerhead would fill the chamber with water, overflowing at the top back into the main tank, making a nifty looking waterfall in the process. The concept is fairly sound, I think, and the water did rise to within an inch of the top before it stopped. I think that the pump simply isn't powerful enough to overcome both the leakage and gravity. So, I drained it; once it's dry I'll seal better around the bottom. If that doesn't do it, I'll get a more powerful pump.

Probably should start a new thread about this, but hey, this IS part of what I did today, so I guess we're not too far off-topic.

Today I did my last round of water changes. Because I can't use my right hand properly at the moment, I can't do all the water changes in one day time. And I've moved a number of fish to other tanks.

She Who Must Be Obeyed has me hanging curtains today. I need new glasses as I can’t see the rod holders and the little holes in them. I have to climb up on the step ladder and I’m getting vertigo from that. When does this domestic baloney ever end ? I’m supposed to be retired! I’m supposed to be a gentleman of leisure. This ain’t right !

Never. It never ends. Also I have no way of cashing in all those brownie points I have collected over the years.
