What Is This

Ohhhh this is confusing. Today i woke up to a great looking tank with crystal clear water and alot of the sludge, if you will, gone.

The substrate is still a shade of grey but alot less saturated and turning back to the normal color. The biggest change can be seen on the rocks.

What's the rust-coloured material on those rocks?
 
Do you know if they contain ferrous material?
 
Theyre rocks from my local river. I doubt the contain any ferrous material but i guess one can never know for sure

I have rocks from my local lake in my 5 gallon, they do fine but make sure you boil and take the proper precautions first. I used bleach and boiled my rocks. and some other stuff over the period of 4 weeks.
 
I know the fungi/ mould is all apparently gone now, but to me it looked suspiciusly like the mould that can appear and disappear on new wood that gets added to tanks. It generally will only last a few days and then once it exhausts its primary food source disappears again. I have had it occur a couple of times in my tanks and its never done any obvious harm to my fish/ shrimp/ snails, (obvious as in no deaths), it has never covered the substrate like in your tank but that may have been because of the type of substrate you have used.
 
Well my theory to add on to that is that i did a 50% water change 4 days in a row so the food soure was probably very plentiful. On the other hand it is now my most clear tank hahaha
