I think its best to wash the substrate if you use any just to be safe, but it isn't as important as the volume of water is larger and the pond is filtered a left to settle for a longer period of time in general.
Stocking levels depends on several factors; dimensions, fish species, filters, methods of filtering, feeding requirements etc. So it is probably best to wait until the pond is built and running before you sit down and plan out your stocking, we can advise yo on that when the time comes.
