Will java fern repair itself after a fish has chewed pea sized holes in it?
 
Yes, as long as you have healthy roots they will continue to grow new leaves.
 
Are you sure the holes are from a fish, and not from a nutrient deficiency?

Yeah I've seen it eat them. Also ate my foreground grass plant down to the sand, it grows back quick but it's not growing as quick with the fern. Plants are nice and green I use ferts to.

Roots grow fast and long, they have actually grown down to the gravel and attached to some of it like hair beads. Also it's getting new leafs(plants) spouting. So was wondering if I should rehome the fish(will do this anyway) and cut the damaged leafs of just keep the new.

I guess it is up to you, if you like your fish then maybe you need some fake plants in the mix that they can't eat and you can still see for a natural look.
 
Or, if you'd rather all real plants then maybe different fish is the right solution.
