Swollen Gills And Fungus

I have a sailfin mollie who has fungus all over his body, just little patches, it started when he had cotton mouth about 3 weeks ago, I treated the tank and the mollie survived, signs of cotton mouth dissapeared. About 3 day ago I noticed tiny bits of fungus on his eyes, he was feeding well, swimming fine, he seemed generally fine, so I put him in a salt dip for 1/2 an hour, then back in his tank. Yesterday he was in a much worse condition, the fungus wass all over his body and his gills were noticbly swollen on 1 side and he was hiding or gasping at the top of tank, so Ive took him out and put him in a salt and anti bacteria medcine solution and he seemed to perk up after about 1/2 an hour, he is still in there now, he is lookng abit better. Have I done everything right so far, (I dont have a hospital tank) I have a small 3gal plastic tank, can I put a heater in it? and should I put him in there?
 
The one thing that i can see that needs to be done still is to test your water quality. Fish often get sick as a result of stress, and one major stressor is bad water quality.

Also, how big of a tank is he in and what other fish are in there?

To give you a little more information, your fish as columnaris, which is a bacterial infection (as you probably guessed since you are using antibiotics). This disease thrives in warm water, so slowly turn the temperature in your tank down to 74* (no more than 2* F per day). Adding an air stone will also help as this disease thrives in low oxygen situations. Depending on what type of fish you have, adding salt to the tank is another option. Ive tested my wtaer amonia 0 nitrite 0 nitrate 6. Yesterday I done a water change and found an old moldy jellied pleco tab (at least thats what it look like), at the moment he is in a bowl of water so it isnt heated I dont have an airstone so Im going to put him in the plastic tank with a filter for water movement, he was in a 100gal community tank.
