So I have started my 55 gallon planted tank and have about 9 plants so far I've noticed some of them are turning brown and some of them have a few clear leaves. What do I do ? Why are they clear and brown? I also started using seachem flourish but its only been 2 days so I have yet to see any real major difference

Depending on how long the plants have been in the aquarium, it could be the plants adjusting to their new environment.
You can simply remove the brown / clear leaves and new ones will soon grow and replace those ones.
If it's anubias plant that leaves are turning brown, leave them there, unless it's really really brown.
Continue dosing flourish once or twice a week and you should be good to go

Hello! We'll you've got a couple of things going on here that I can see.
Firstly, that white and green stripey plant - not aquatic
They are lovely and the shops sell them like they are meant to be in water but they aren't and it will die. You can put it in a pot and keep it on your window sill though!
Second that plant with the black dots under the leaves is a java fern - great plant. The black spots are just where young plants will sprout from if it decides to do so. The problem you have here is that it's planted in your gravel. These plants need to have their rhizome above the substrate and so should be attached to wood or rock.
Everything else "should" be fine in your tank but it's common and completely normal for plants to die back when placed in a new tank. Just keep any dead leaves trimmed and removed and new leaves will grow in no time. Unfortunately, some plants do need specific requirements or for some strange reason will thrive in one tank and not another. You'll just have to wait and hope that they do well!
Also your heater should be placed diagonally as having it vertical can cause it to shut off too early and not heat your tank properly.
