That would work, I'd still test it with ammonia though.

, I'm a bit worried, if I remove the green sponge, which will hold bacteria, and replace it with a brand new sponge, that means I'm losing bacteria in my main tank, could this harm my fish, how long would it take the new sponge to have sufficient bacteria grown on it?

It'll take just a few hours to make up the bacteria. Your tank has live plants as well, and they already take up a lot of ammonia.
