Use a glass scraper, available from most hardware stores, its usualy used for cleaning the inside glass on oven doors.
 
or use your stanley knife. Thats what i did at the weekend (same as you, swapped internal for Fluval) and got rid of all the bits. Just make sure you keep an acute angle between the blade and the glass so you don't scratch it
 
that looks more fit for purpose. I just used their 95p snap-off stanley knife. Was also good at the initial cutting of the silicon, although not long enough to reach the hard to get ones so used an old carving knife
 
If you are still getting brown water and would like crystal clear and i mean crystal clear water you could always by a bag of seachom purgin. Pop it in your filter and enjoy, you can also reuse it. Will last you a good 2-3 years.
