After I did a water change and cleaned my tank, my filter now has a grating sound, I've had this happened before but the sound went away. Should I turn off the filter when I clean my tank? I have an Aqueon filter system. Thanks
 
Did it prime properly? , i.e. is the entire intake tube full and water flowing normally?

If not, try filling the filter tank from the top until there is no air in the system.
 
I don't know aqueons, but for many HOB filters, a particle of sand in the impeller will cause a grinding sound.

I have an air bubbler once I turned it off , the filter stopped making the noise thanks for the help, should i next time turn off filter before cleaning?

Depends on the filter. My Aquaclear 110 HOB will run to about 50% tank full. I leave it running to help distribute conditioner. 50 gallons is too much to pre-condition. If it looses suction, I turn it off and fill from the top once the level is bit higher.

I should have made clear that when you fill the filter tank you need to have the pump running. The higher the fish tank level, the easier it will be to prime. The pump has to pull suction fron the fish tank level up to the top of the intake tube loop. Once suction is lost and this fills with air, you will likely need a higher water level than the lowest it will pull without stopping.
 
take it apart, clean it again and put it back together. see what happens
