I had a few plants growing in the tank where I didn't want them, when lifting the tank became a bit messy, I know eventually this will clear, but does it harm the fish.
 
What sort of substrate does the tank have? If I ever uproot any plants in my dirted tank I just do a quick surface vacuum to remove any topsoil that leaked through the gravel cap
 
If there is sediment (fine suspended material) in the water it can coat the fish's gills and make it more difficult for them to breath. Once the water clears the sediment washes off the gills and the fish go back to normal. In an aquarium with good filtration and aeration, it shouldn't make any real difference to the fish. If you're concerned, do a 75% water change and gravel clean to remove some of the sediment.
