I would think so, but I've never kept moss.  Any plant turning weird brown usually means its rotting...
 
Personally, I would.  Leave any green parts, and then try to figure out WHY it turned in the first place.   Was it too thickly laid out so that it blocked light to other parts?  Bad flow?

It was pretty heavily laid.... Am confused about the flow question...
The flow it gets is pretty much, nothing. :fun:

Then that's probably the issue, but I'm not a moss expert.  ;)   I believe it needs plenty of light (or at least not to shade itself and it needs a decent flow of water over it to bring nutrients.  Burying it under itself will lead to trouble, from what I surmise - but again, I've never kept it.
