When cycling a tank with fish you are best off doing small frequent water changes. Once the tanks are cycled you can go back to larger weekly changes as normal maintainance.
Carbon doesn't filter bacteria out of the water. It deals with chemicals like meds and various trace elements. Adding gravel to your hospital tank will provide a larger bed of bacteria. When not in use keep this going by adding your own ammonia and it will be ready to go in an emergency.
