Heck, even if there were no fish in the tank, puffers get pretty aggressive at feeding time. Stories of pufferfish literally biting the hand that feeds them are not unknown.
It does sound like the serpaes are being nipped by the puffer, but it's always wise to consider the alternatives, too. Just today, I thought I had white spot from hell... after two weeks of dosing, it wouldn't go away. Turned out, I'd left carbon in one of the filters.
