That might be the best idea yet, just to use those meds in a QT / hospital tank and treat the affected stock in that and therefore not worry about the meds affecting the main tank filter.

That is weird. I used to have a fish that would frequently get mouth fungus from stress and I would use Interpet fungus and fin rot and never had a problem with my water stats during treatment.
