I just discovered that the pipes from the tank to the filter have lots of dark spots all over the inside (the pipes are translucent), the only thing I can think is that this is brown algae.

I also fixed a kink in the pipes which may have been preventing good flow... is the reduced flow what allowed this to happen, or can it happen anyway, and should I do anything about it?

The tank is about 4 weeks old, fish added a week ago. Kink in pipe could possibly have been there for days...

Usually, about every month or two, I will remove the inlet tube that picks water up from the tank and runs to the filter, and wash it out. I will run hot tap water thru it to make sure I have any algae or anything else cleaned out. Sometimes, it is necessary to fill it about half full and give it a good shaking to dislodge anything stuck inside it. Never had a problem by doing this, just don't use any sort of detergent or anything else.
