My saltwater tank has been going quite well, but my maxima clam has a few aiptasia on him. I noticed at least one when I bought him, and tried scrubbing him off with a toothbrush, but he was deep inside a scalloped edge, so I didn't have much luck.

My understanding is aiptasia can't really sting a clam. I'm concerned to use kalk paste so close to the clam's intake siphon. Should I just leave them be?

This may sound crazy but try your best to suck the aiptasia out with a turkey baster and get the clam to retract. Then coat the area the aiptasia's foot is in (and the surrounding area) with superglue. This should do the trick for ya :)
