I thought it was fin rot, but I just realised that the plastic I had put in his tank as a filter baffle has some jagged edges his fin has gotten caught on.
 
How do I know for sure? I took it out and had a look at it, and sure enough, there was an old, rotting ray of his stuck on the edge :(
 
I feel really bad for not picking this up sooner and doing something about the sharp edges. He really likes to swim around the plastic. 
 
It should be okay now because I cut it so that the edges are smooth. 
 
You could always try a live plant.  Betas love to snuggle them and rest on them.  It's soft against them.  My Beta is a lazy thing and rests all the time on my plants, here check out my beta...

Sorry if it's a bit fuzzy, I took the pic tonight and I guess my camera doesn't have good depth perception.  But anyways, my beta loves to rest on the wide leaves of my plant.

I actually have a live plant in there for him, and he swims around it and rests on it often.
It doesn't really work in softening the filter flow though unfortunately.
 
I would try a piece of sponge to reduce the flow of the filter instead of plastic.  It is good that you figured out what was wrong though and with warm really clean water, your boy will heal quite quickly.

How would one go about placing the sponge over the filter?
I need to do this for my aquanano 40 tank too when I move him there
