Move him. His only function now is to retrieve fallen eggs and repair the nest. If he's doing damage, then it's not worth it to keep him in.

Often, the father will eat eggs that are unfertilized or have fungus. Also, the father also will often "mouth" the eggs. Some experts believe the father's saliva might contain a fungecide and that he is cleaning them.

I might be tempted to leave him in if I thought he was just mouthing them, or selectively thinning them. But that's just me. YMMV.
 
Hopefully you added a bit of Maroxy to the tank, because without dad to pick 'em up, the fry are more suceptible to fungus. Hopefully all will go well. I wish you the best of luck, and hope you see many happy hungry free-swimming faces soon.
