Silver Sand Substrate

I have 3" of Silver Sand in the bottom of my aquarium. Underneath this is a layer of fertiliser. i have read that too much substrate can encourage growth of anaerobic bacteria. If I do have too much should I remove some or should it be ok? :S
 
Just remember to stir the sand up with your hand once a week when you do your water change, either that or add some malaysian trumpet snails or invest in some fish that will do it for you.
