I have had a lot of problems since changing tanks a month ago. Touchwood it is now settling down, just completing a final course of Myxazin treatment. Can I do a water change while treating? Or Is it best to wait for the course to finish??

Yes, it's safe to do a water change, you'll just have to redose to the right concentration of Myxazin afterwards.
