I've been running my co2 system for a few days now and all seems fine, except when I turn it off at night there seems to be quite a lot of residual pressure in the system. I say this because in the morning the pipework is full of water, despite the non return valve. Is this normal?

I use a inline diffuser and iv got a check valve in my bubble counter and I still get water in the diffuser unit if the CO2 is off, I have no experience with internal diffusers but I think it's normal and nothing to worry about because as soon as the CO2 turns back on all the pressure will push the water out anyway.

Aye, it's normal.

CO2 dissolves water very easily, and a small amount will always escape through the sides of even the best pipe (hopefully almost none with the right pipe). As a result the water tends to climb up the pipes as the CO2 dissolves and therefore the pressure in the pipe drops.

Got home tonight to find the pipe off of the top of the bubble counter  A minor moment of panic ensued, but then the Missus owned up. Apparently she tried to turn it on earlier but got a bit carried away with the regulator and the pipe popped off. I've now moved the bubble counter to up on top of the tank under the hood. No chance of siphoning up there.
