I just got a new Eheim 2213 and im wondering if my fishes will die because there are no bacteria in the new media yet. How long will It take for the bacterias to colonize?

Stick some of the media from the old filter into your new one. Your fish should be fine as the bacteria will migrate to the new media soon and there is some bacteria in the substrate to help as well.

My old filter was a whisper HOB filter. Should I only transfer the sponge?
