Here's a pic of my tank (the bottom half anyway) the water is clean but it has a slight brown tinge. I think its that big root that's in there, but the fish all seem happy.

I believe you are right its the root, eventually it will go away

You're right about the colour coming from the root. It will eventually go away as you do your water changes.
I had the same thing happen and now the water is crystal clear.
