little bugs swimming in water!!

I noticed the last couple days two of my angelfish have started twitching. Their fins are clamped and it looks as if their skin is peeling off. I just bought an angelfish about a week ago that I noticed was twitching also. I decided to do a water change. I siphoned about 2 gallons into a bucket.
I looked in the bucket, and swimming around were these little black specks!!About the size of a pencil dot racing around!. Now I have some Jungle Safe Parasite Clear. 1. Should I use this to kill these little things?
2.What are these bugs!!??
3. I have been feeding my baby guppies(in the same tank) live baby brine shrimp from a hatchery....Did the bugs come from here(I did look in the hatchery and couldn't see any...I have a feeling they came from the new angelfish...but theres soooo many!!)
4. I tried to call Jungle Safe to ask them this one...I need to add the medicine obviosly to save my angels, but will the medicine kill the baby guppies(about 2 weeks old)??
medicine contains(as on box):praziquantel; N(((4-Chlorophenyl)amino)carbon 1)-2, 6-difluorobenzamide; metronidazole; acriflavine
Note on box: Safe for freshwater aquarium fish and Plants
