I've got a royal gramma that seems to have developed blister-type lumps around it's head. I've tried to catch it so I can put him in solitary confinment, but he's just too fast for me.

Short of taking out all my live rock and upsetting everyone else in the tank (2 b&W clowns), does anyone have a suggestion how to nab mr. speedy?

I would build a small wooden Horse as a gift to the God posiedon, only make it hollow, toss it in the tank with a scrap of mysis shrimp inside and hope that Royal Gramma is the church going type.
 
Try using 2 nets....a larger one to let just "innocently" hang in the water in one hand, coral the fish towards the "innocent" net because he is running like the devil from the net trying to catch him and all of a sudden he is scooped up with the big net! It is the only way I have ever been able to catch danios!
 
a question, how much open space do you have in the tank? and is there any food that the fish really really loves that would draw it out well?

I always caught my Zebra Danios with my bare hands, cornered them and scooped them up, worked with my saltwater fish if I could get them in the front half of the tank, only the gobies would often jump right out of the water to get away, not a good plan if you can't catch your fish off the floor.
 
There is a pretty good trap available at most specialty fish stores called the trap it has a door you can hold the string I have gotten a lunar wrasse out and my girlfriend caught two domino damsels with it.
