Help With Pump For Acquanano 40

I have recently bought an Acquanano 40.  Setup the tank as per the instructions that came with it.  Everything was going hunky dory, kids loved it, the cats loved it and even the Mrs loved it.  Then the tank started making strange noises.  I noticed that the pump which goes in the back left compartment was cycling water quicker than the back compartment could fill back up with water.  As a result the water level in the compartment where the pump couldnt fill up quick enough and as a result the water level kept dropping in this compartment resulting in a hell of a racket.  I have now had to move the pump into the main tank but the back compartments now have brackish water in them.  The pump is on the lowest setting a swell. Can someone please help as I have ran out of ideas what to do

Did you try clean the filter media to allow the water to flow through faster? This can happen if the media is full of crud
 
Is the water level in the main part almost at the top? I had this tank and the filter compartments should naturally be different levels.

1 - make sure your tankes toped up enough
2- check the media isn't clogged up
3 - make sure not too much media is being used.

It should be at a point where the pump (in correct place) is only just got the water over the top of it. The noise is probably air getting into the pump. Are the lots if bubbles comming out of it when it makes the noise

The water in the main part of the tank is near the top.
 
I had the pump in the back section of the tank where it should be with the water level above the pump, however its pumping water so quick that it keeps dropping below the top level of the pump then starts making a racket.  I placed the pump in the back section in the position so the tube of the pump sticks through into the main tank (will only make sense if you own one of these tanks).
 
 
Regarding the noise, yes it makes lots of bubbles....any ideas?

The bubbles are because there's air trapped in the powerhead somewhere. You might need to turn it around so the air can get out.
 
The water level in the back section will drop like that, if the media is clogged. If the media is clogged, the  water can't get pulled through fast enough to stop the pump running dry.

Thanks...will give it a clean (in recycled tank water) and then give it a go again...will keep you posted.
