So I managed to hatch 6 cory fry, but I think only one has survived. I have it (them?) in a 5g tank with mature filter media. My question is, with so little ammonia being produced, how do I keep the filter media going? Can I toss a few snails in there to keep the cycle up?

the bacteria will die off to suit the inhabitants but as the fry grow so will the colonies in relation to the waste being produced. The reason you stick mature media in to start is to guarantee no ammonia after that unless they all die there will be enough to look after the fry as they grow (until they get too big for the tank)

Wouldn't think so as them dying and producing ammonia would increase food available for other bacteria therefore increasing population of bacteria = stable population.
