I am building a sump that will contain a refugium, protein skimmer area, and a return section. I have a 20 gallon glass tank for the sump and am adding acrylic dividers and a bubble trap. What type of caulk do I use for the dividers and can I get it at home depot? I saw some ot the lfs but was $$$$.

I’m afraid to say that the LFS stuff will be the stuff to use, it doesn’t contain any of the anti-fungicides that the home depot stuff will.
 
I agree to some extent Matt. You can find silicones at the HD that are suitable for marine use, you just have to be careful which ones you use. Generally any bathroom designed caulk/silicone will be bad. GE Silicone II for windows and doors is good though. It's all I use. To be sure, read the back label and make sure it does NOT contain any fungicides or say anything about being anti fungal.
