Hi, got a black mollie with couple of whitespot on her tailfin, got the tank partitioned off with baby mollie fry, does anyone know if its ok to use whitespot (waterlife protozin whitespot & fungus) treatment in the tank with the fry??

Yes It’s ok to use whitespot or fungus treatment your fry should be fine.
just to show how bad white spot can get it took 3 weeks to get rid of.
this fish had fry in this condition all born healthy and without whit spot

OMG! thats terrible, didn't realise it could get that bad

Now imagine the fry having spots that size on them xt3r3s4x. The parasites are the same size on a fry or on a 6 inch fish. On a fry it will kill them rather quickly. If you do not treat the tank, the parasites will infest anything in the tank including new born fry.
