Do you have bogwood in there? They need that for digestion.
Have you medicated recently or done a waterchange in a different container?
Some products contain chemicals that do not affect other fish but that can kill plecos. I have even heard of plastics that leech chemicals into water that...
I am not sure it would re-establish quickly. Especially if you rinse with chlorinated water! It may re-establish faster than if you had no fish in there - due to the fact that the fish would be creating ammonia - but if the bacteria have all been killed then a whole new culture has to begin...
It's a difficult thing to do but I have had to do the same before. So here are my main tips:
1. Make sure the filter isn't washed out when you pick it up. If at all possible keep water in it while transporting it so ass to keep vital bacteria.
2. Do not wash out the gravel. as above: if at all...
I agree.
You would have noticed changes for a while if it was a lack of oxygen. Fish (especially larger healthy ones) can actually survive a high amount of ammonia and low amount of oxygen for a while - it just isnt good for them in the long term.
1/2 a day will not do it.
If you had been...

If it is internal parasites then there are different treatments to help different things.
If you can... find out the exact problem here
Should be fine unless you have overstocked for that filter. There may be a slight ammonia build up for a small amount of time but that should be gone relatively quickly as long as the filter is working well.
Know what you mean about the sock-puppet! :D
To be honest I think we overlook the lazy Clown loach!
If you look into an aquarium at night that has angel fish or other tall fish you often see them slightly tipped over on one side. They also do not respond for a while when you "wake them up" and...
I actually use large numbers of nerite snails for this and then decrease the numbers of snails when I put the fish in there.
Every day or so I would add an algae wafer, they also keep algae under control!
Snails are well known to create a nice large bio-load.
